Override CSS settings for Commerce

Hi

I'm extremely new to this so sorry if this is a stupid question.

I've been playing around with Commerce and am now ready to start to customise my site. By using Firebug I have found that the CSS seems to be pulling from profiles/commerce_kickstart/themes/commerce_kickstart_theme/css. From what I have read themes should be kept under [sitename]/themes/[themename]. Can someone please explain what is best practice for updating the theme/creating a subtheme? Do I copy the contents for the above directory to my sub theme folder and why are these under profiles rather than themes?

I am still trying to work this out. I have created a new theme and added the line:
base theme = ***

and added numerous themes both from the themes directory and from the profiles directory but nothing seems to work correctly. In fact I have lost two sites completely because I now can't change the theme back to a usable one and they show blank or errors.

All I want to understand is the best practice to start editing/overriding the Commerce theme.

Could it be because I'm using subsites?
